You guessed right, the mutes only interrupt the output from the 
internal sequencer (to the synth or MIDI out). 

Triggers can send note-ons but not CCs, so I don't know if there's a 
workaround unless you have something like Max (www.cycling74.com), 
which will allow you to remap MIDI messages at will (along with lots 
of other cool things - it's a great tool).

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
