I need a primer on effects in general in the command station.

Why isn't it just as easy as having an effect A and effect B send knob per
Track, which scales the values set up in the patch?

Can someone help me get my head around this?

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
