I've heard that when you program the drums, you can't mute specific 
parts (ie: kick, hi-hat, crash, etc) - you can only mute the entire 
kit. Is that true? I imagine that with a 16-track sequencer, I could 
just record the kick on track 1, snare on 2, hi-hat on 3, etc. and 
mute the tracks individually. Is this how you guys do it?

Yep, exactly.  Just use seperate tracks for each drum sound.
