That's just some kind of coincidence (or voodoo). The code that does MIDI packet delays is not even loaded while doing an OS update. That's part of the 'main' OS. Duing OS updates you are running out of the 'bootloader' OS (aka BIOS), a very small chunk of code that is entirely separate from the main OS (it exists even if their is no main OS in the machine at all) and that essentially only knows how to load the main system out of FLASH (normal boot) and do OS updates.
