It still messes up coming out of Cubase. I probably
have setting somewhere that is screwed up in the
software. For now, I am running the midi files through
Cakewalk 9 and it is working fine. I even forgot how
much I liked the old Cakewalk version. Sonar just
seemed to Disneyland like in its UI. Anyway, I am up
and running for now. Thanks for leeting me pick your
brain.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
