With my e6400 is it no problem, just set a > channel on main or sub 1, 2, 3 and thats it. This is by design (and is also identical to the E4). When you plug something into a sub out, its DRY SIGNAL gets removed from the mains and instead is sent to the sub jack. However, the WET SIGNAL still goes to the mains at the amount specified in the FXA/FXB send amounts screens. This allows you to do BOTH what you want and what you don't want (but what someone else might want).
