Correct, the track mutes mute PATTERN tracks only.

Hmm, muting the song track isn't doable. My bad. I see two
workarounds:

1) if you don't have volume events in your song track and you're only
really sequencing one channel, you could use the volume knob
corresponding to the channel you're sequencing.

2) not particularly user friendly, but you could go to the routing
screen and turn the song track destination to "none" when you wanted to
mute it. I *knew* there might be a use for "none"... =)

Actually it could! Press Erase+Track button to erase that track. It
doesn't even take you out of record mode or stop playback!

Volume and pan knobs affect *channels* not tracks. Think of the synth
engine and sequencer as two different entities (cuz they really are).

[song track    ] --> / ------- \ --> [internal synth channels 0-31]
                     | routing | --> [external port A ch 1-16]
[pattern tracks] --> \ ------- / --> [external port B ch 1-16]

Mutes affect pattern tracks, knobs affect internal synth channels.
