When you save a pattern, it will save a program change at the beginning of each *used* track corresponding to the preset on the channel that the track references. Two things to note here... First is that a track must have data for it to store its initial state (vol, pan, arp, preset, etc). If you want just an empty track with initial events, just record some little blip of a controller or something, and then when you save the pattern, it will write events into that track. Second is that tracks don't necessarily have to be one to one mappings with channels (as assigned in the second to last screen in the pattern edit menu). The channel data saved on the track is the one that it is assigned to, and for Multi tracks, it saves every channel for which there is data in that track. Also, you can record program changes into your sequence in realtime record mode from MIDI. This fixes glitches between patterns (albeit at pattern change time, not selection time). This may or may not fix your problem.
