If you draw in a "blank" part on the track you don't want, then save as
Type 0 MIDI file, Cubase won't "slide the tracks to cover the hole". Just
messing with this yesterday in fact...

Hmm... I just reread your post, and think I see the problem. Most
sequencers; actually, ALL that I've seen ('cept the XL-7 =) are not
capable of saving blank tracks in standard MIDI file format. What this
means is that any track you leave blank in Cubase gets deleted, and all
the other tracks slid up to cover the hole.Message
