There must be some way to identify which pattern parameters are causing these problems during live switching. I was having the same difficulties last month, but the new OS appears to have resolved the situation for me and my fledgling set of sequences. Maybe it's having different effects selected on switched patterns -- don't know. But it would seem like Emu engineers would know which combination of the many things that change between patterns might cause the "stutter", and then you could work around the issue. Perhaps there's a way you could post an example of two problem patterns to this group, and willing volunteers could try it out and help diagnose the switching difficulty.
