If I understand correctly, you are talking about saving a pattern with "empty" tracks designated to send midi data to external gear. If you save it without any data on those tracks, they default on save and wipe out your settings.  I have a pattern template with CC data on each track--not sure if its on each channel--I will have to check later.

This has worked for me, though I haven't used it in years. (Using the E-Mu more as a sound module than a sequencer.  I have to shovel snow, but will check it out later.

I don't see why it shouldn't be working for you.  Maybe I will upload some of my patterns in a little while.
