Please explain more about embedded sysex and what u know of it
I was going to mention that--using CC80 to switch to a particular multi from an external sequencer (hardware or software).
I am a little unclear, though, if that's what you want to do. At first I thought you wanted to be able to save Command Station settings on your virus. But then I saw that something that made me wonder if that's what you wanted.
If it is, you can use method Matt pointed you to (CC80 to call up multis). Be careful though: If you have the CS as a slave to another clock source and your multi changes the clock settings, that might mess you up. Also, you can call up a multi that doesn't receive midi on any channels. Of course, you might want to do that, but if not, you you will have to change it back manually (not via midi). In other words: be careful which multis you call up.
If your sequencer (or other gear) sends sysex data, another way is to send just the parameters you want to change. (More on that later, if its what you want to try--want or know about.)
When you say you want to store the multisetup that goes with each pattern, that confuses me (1) in part because that didn't sound like what you originally asked [see below] and (2) in part because I'd want to know what data you want stored in the sequence that you can't already do.

This is what let me to think you wanted to store the E-Mu's paramters in external gear, but I am not sure I interpreted this line correctly. Can you explain it more?
And I do believe Matt is correct--that you can use the CC80 trick from a CS pattern. But if so, I am pretty sure generally it will not provide a seamless transition. I probably tried this years ago, but I don't remember details. My gut reaction is that changing a whole bunch of settings will mess up timing. Of course, I could be wrong. I highly recommend just doing a test pattern with a CC80 multi switch in there to see what happens.

PS: Not sure if you are interested in embedded sysex--that's where you put sysex commands to change the CS itself into a CS pattern with e-loader after editing the pattern so it has sysex commands on external software. (Its more complicated than it sounds!)
