I have no ideas on how I could try to simulate this in order to figure out what >>might<< be going on. Generalizing on Bruno's suggestion: take a look at the midi data itself to see if there's something there which might be causing the problem.

Pressing STOP twice is a return-to-zero thing which also sends out a sting of commands that set up the pattern--just like dialing up a new pattern. Off hand I can't think of anything in there that would be different from just dialing up a pattern. 

Does the problem occur if you press stop twice, then dial the pattern down (one pattern lower) and then back up to the one you want? 

Hmmmm. Are you in pattern mode? If you are in song mode with chained patterns, a whole bunch of other things might be impacting the chain.  I am specifically thinking of the EVENT SOURCE settings. It might be possible to have a 1 beat count-in pattern and have the second pattern (full-measure) trigger the start of events.  Not sure if you are using song mode, but I thought I'd mention it.

Anyhow, that's what's comes off the top of my head.  Not sure its helpful in suggesting a solution, but at least maybe it will help rule some things out.
