AFAIK you must specify the cc assignments for each layer in the patchcords of each preset.
It's possible to select and layers by sysex. Starting page 54 of the sysex spec:
LAYER_SELECT id = 898 (02h,07h) min = -1; max = 3
-1 = Select All Layers 0-3 = Layers 1 - 4
