Glad you solved it; thanks for sharing the solution in case others have a similar problem. I am guessing that when you stopped the patterns, Ableton sent note off commands which got recorded onto the CS. 

As long as the intended note offs are recorded after the notes cross the end of the loop (as the loop repeats), you shouldn't have a problem with stuck notes.
