Ok, so I figured it out. I'm not exactly sure how it was happening, but I was causing the problems by stopping the pattern without dropping out of record first. So, now, once I have the pattern recorded and I stop the ableton clips, as long as I press the record button to stop recording and then stop the pattern, everything is working fine. Woohoo. Anyway, I just wanted to mention this fix in case anyone else has ever had this trouble. I'm sure everyone was on the edge of their seats.

What do you mean by bar breaks? Is it when the loop restarts? The only way to get around AFAIS that would be to set playmode to legato.
