Does sound like something with your pattern data then..
I forgot where the original problem stemmed from.. (dont think you 
need to pull your machine appart and start cleaning connections..)

These messages are present in all command station generated patterns
before the first bar starts (if i recall correctly..)  
(In this order in the cubase list editor)


Main Volume (controller No. 7)
Pan (controller No. 10)
Control 79 (controller No. 79) is hard coded to MIX Ouput parameter
Genpurp5 (controller No. 80) is hard coded to ARP status parameter
BankselMSB (Bank select MSB, controller No. 0)
BankselLSB (Bank select LSB, controller No. 32)
Progchange (its own channel message, not part of the 127 controller
messages..)


As you can see there is the program change message and the important
bank selection mesaages as well (to select the correct rom)
I think this info is only transmitted when the pattern is called up
so it doesnt keep resetting things.. (correct me if im wrong..)
Check to see that these are present in your patterns that are playing
up.
And yes it dosent show up in the EVENT editor in pattern edit.
It seems that they are a part of the internal patterns (before the 
start of the first bar) and are hidden
from you unless you add some new controller data / program change, 
then they should appear in the event listings on the command station.
If you export them as midi files they show up in an editor
I think you will have to open up the mid files on your PC with cubase
or other sequencer.

This could also be a way of salvaging the note data from the
offending patterns as you could edit / delete the progam change /
bank select data and maybe transfering them back and resaving them on
the command station with the correct patches (or even saving it in
cubase etc)
Not sure where the 'not installed' message originates from as ive not 
see that one. Maybe Aaron can shed some light on that one? 
You can always send me 1 of the patterns (mid file)
gonzini@... and l'll dissect and try to see whats going on..
Also i have the orignal XL7 (and others..) pattern banks here if you
wanted them
