I tested a square wave on a P2K synth engine E-Mu [XL-1]. Sure enough, when I got rid of any chorus/flange/other possible causes of auditory shift [effects processor, filter, chorus, patchcords, etc.] and doubled the layer, successive key presses demonstrated harmonic variation in the note played. It sounds like there is some phase shift between the two lawyers at the instant each layer is turned on. If there was any drift between the two layers once the note sounded, my ears couldn't hear it. Maybe that's why E-Mu synth sounds are so phatt! I am not sure if that's what you meant by flanging effect or not.
