You can only use 2 fx on the whole machine, at the time.You can program 2 fx on each preset in omny mode, but depending on which track you have selected, all the presets/tracks will be effected by the one thats selected, so if you select ch1 all the others will be effected by those fx that are programed into ch1.If the machine is in  poly mode, no metter what you select, the pattern will be effected only by one ch.Once you change the pattern, you can have defferent settings.I think the manual explains it very well, but it may not be obvious the first time around.
