Yeah, I've run into this one a few times, and as you already tried,
lowering the resonance is usually the first thing to try. Typically I
only need to lower mine a tiny bit in order to get rid of the click, but
apprarently that's not working for you. The clipping seems to be an issue
with hwo much low end you have going on in your song/pattern more than
anything else in my experience. So if you've got huge kicks, and big old
nasty basslines, I cna see this happening more frequently.
What's the fix? I'd try and lower the tracks one by one until the problem
goes away. Yeah it can then affect the overall level of your Pattern,
which might not be a good thing live. I know that I spent a LOT of time
when prepping my set for live use just trying to make sure everything is
at the same overall volume. Frustrating, but I'm not sure what else to
suggest.

Last night I was trying to get some live sets down, and I
noticed my MP-7 clipping. Its definitely the EMU unit not my mixer or
other instruments. Furthermore it was clipping only when two
different tracks were unmuted i.e. it happens on single tracks but
also seems to be a cumulative effect. I tried to turn down the
resonance on those patches all the way, but that made my sound thin
and weak. The resonance was not particularily high to begin with. The
clipping is a definitely audible click and occured most noticeably
when I had a Kick drum track in conjunction with a Bansuri flute
patch. Has anyone else noticed this problem? I dont know the solution
exactly, should I turn down resonance, track volume, or master
volume, I obviously want to compromise sound quality (i.e. resonance
timbre) as little as possible. I didnt even know that the MP-7 COULD
clip, I know that mixers can clip, but didnt know that ROMplers can
also.
