The only 100nf caps in the kit are the 0.1mfd ceramic axial bypass caps, but those aren't yellow boxes. Sorry, I can't tell you what C4 does since the 555 isn't being used as a timer. Pin 5 is the "control voltage" which is generally pretty useless (it goes to the the 2/3 V+ reference for the upper comparator). I've seen plenty of perfectly functioning circuits where it was left unconnected, but according to the data sheet it should be connected to ground with a small cap. I always used the same ceramic bypass caps that MOTM uses for the power supplies on IC's. I'm no EE, but I'm thinking a multilayer box cap of the same value would work just as well -- 100nf, 0.1mfd, and 104 all mean the same thing.
