I generally leads towards two ideas:
a. follow the general flow of controls and sounds from left to right.
So starting from left you have VCOs, noise, RM and stuff, then
mixers, then VCFs, ADSRs and VCA, with LFOs and other stuff located
inbetween as suit (some LFOs at the VCOs, and other LFOs close to the
VCFs).
b. group modules together to form "instruments".

I am just into reconfiguring modules (again!), as I have expanded. I
I now seem to have a preference towards "similar modules together" -
as in all the envelope generators (of all kinds) in one place, and
all the LFOs in one place etc., because each time I use the modular I
tend to "build instruments anew" every time, and I like to know where
to look and move my fingers each time I want to change something.
