If it finds multiple samples with the same name, it'll ask which one you want to use. It then transparently writes the complete filepath in the instrument file (the .exs file). So if you later decide to edit the file and e.g. shorten it, it should either load without complaints, or the EXS should ask which file you want to use if you have multiple files. You might still run into problems though, since the instrument also contains info on sample start- and end-points. If you change the length, the end-point obviously changes.
