I coat the target from PrintFix Pro the same way before taking
measurements?  I am starting to think that the three coats that I apply
are making the images darker.

Yes, for most coatings its best to coat the target prints in the same 
manner. There are exceptions (mostly having to do with odd UV 
conditions), but typically the results from measuring with the coating 
applied will be closest, and require the least, if any, futher 
adjustment.
