I think that repeated sound is probably the flute
sound, and that the mellotron guitar part is pitch bended down as the verse
progresses.
Regarding the brass in Hey Jude, it does sound a
bit like MK II brass but it's true there were everpresent session players
available (which served not just to augment the band but to deter them from
openly biting each other's heads off.)
The flutes at the end still sound backwards to me
though. Maybe the effect is created by the other background
atmospherics.
