I had just sent Andy an e-mail to his website last week with the same observations:

definitely Mk II flute in "Mr. Kite"� - plays the opening line melody and turnaround�line over the Gm A Dm�figure.� The instrumentation there is Mk II flute, bass,�sounds like harmonium, and accordian (tron or real, anyone)?�I hear the Mk II strings in "Lovely Rita"�doubles the piano in the break at 1:12 to 1:22.� Very reverbed.� Is there any Mk II brass or mixed, or sax in "Good Morning, Good Morning"?
