Some of what you wrote I find confusing also.  But I can tell you what I do when recording into Logic with my Motu 8-Pre and Cue Mix.

1.  On the Logic channel to be recorded select the R, M, and I buttons.  

2.  Pull open cue mix and option click on "Listen"  This way I only hear the pre-computer signal of the preamp.  

I should clarify though that I have an external digital mixer, and I have the Logic reference tracks (drums, guitars, etc) on two channels of the mixer, and the track being recorded is routed to two different tracks on the mixer in CueMix.   So, I think my method works if you only have two outputs, I think I've done it that way before.  I don't think you need more than two outputs, like i use usually.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
