You are not copying your audio to the arrange page. You are putting an alias to your audio file htere. Thus anything you do it will affect the original. To make a copy, and preserve the original go the audio window, and there is a command (or key command) to copy/move audio. Copy it and give it a new name, then update the reference. You could also duplicate it in the finder, give it a new name, and drag that back to logic's arrange or audio pages.

No, thats now true. You can rename files from the audio page. Click on the name, and change it. You might get the "no mess?" option which is bizarrely worded, but that means "do you want to change other file names this session without this annoying dialog box?" - click YES, and then you can change the file names one by one.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
