One other assumption to check is that the cartridge is reporting that it's got ink in it. Embarassingly, I've gone through a lot of cleaning cycles with an auto-resettable cartridge that was reporting itself as empty. When I recently bought a new set of cartridges, I chose to get a resetter and manually reset each cartridge as I filled it. It's perhaps a bit more work, but my results are more predictable. When I get clogs, I'll usually run 2-3 cleaning/nozzle check cycles (these are initiated from the computer's Epson utility), then leave it overnight. Then I'll do a couple more cycles and things are generally back to working. Sometimes I have to pull cartridges out and force a deeper cleaning cycle (this is automatically started by the printer when some threshold of cartridge change is detected - it's hard to predict).
