Very odd...did you do as Jeff suggests and double check whether there is any MIDI event 
filtering occurring in your software Seqeuncer?

What kind of MIDI Interface or patchbay are you using? I've worked with some multi-port 
MIDI Interfaces that allow MIDI Filtering to occur before the output reaches the Sequence. 
MIDI Patchbays offer similar functionality.Did you try programming the FC instead of the 
FV (make certain to swap the plug connector accordingly, obviously ;-)

What happens if you program one or more Knobs (using the Ctrl Device and Ctrl No 
switches under UTILITY/SELECT) with the MIDI CC's 7, 64, etc.? This would at least confirm 
whether the issue is with the MIDI Ports or the Foot controllers themselves.

Have you checked the polarity of your foot pedals  - do they match your Yamaha gear?

Have you performed a factory reset of the AN1x?

Just some ideas...hope this helps.
