I think that repeated sound is probably the flute sound, and that the mellotron guitar part is pitch bended down as the verse progresses.
 
Regarding the brass in Hey Jude, it does sound a bit like MK II brass but it's true there were everpresent session players available (which served not just to augment the band but to deter them from openly biting each other's heads off.)
 
The flutes at the end still sound backwards to me though. Maybe the effect is created by the other background atmospherics.

While we're on the subject of Beatles 'tron appearances, I'm sure there's
also at least one other sound lurking in the mix on Strawberry Fields, which
happens during the opening chorus - (anorak mode on) - just before John sings
'Strawberry Fields', and while he sings just that one part only, there's a
kind of 'repeated and syncopated tapping' of one note for the duration (which
is the best way I can describe it), and I'm convinced that's MKII electric
guitar - which is certainly more apparent on alternate mixes/similar takes
I've heard. If it's not that, then I'd be interested to know what the sound
is (if only to be sure that it's not just me going nuts-whole-hazelnuts!
