I assume it's a separate timer because note on, note off and aftertouch works. It's probably something to do with the PCB you mentioned near the keys. If you want solid information on what does what in the D-50, buy the D-50 service manual. But really, you probably can't buy an entire new PCB assembly for the keyboard decoder, and you don't sound capable of replacing parts at a chip level....
