For the Mac, at least, there are tons of alternatives.

Possibly the simplest IMHO is the Sysex Librarian, a simple open-source program for recording and playing back Sysex files. Use the "Dump Bank" feature of the M-1000 to play back an entire Bank into the program, and it'll take you about ten minutes to have a copy of all presets.

Next in line for me is the Obie Editor. It's not only a patch librarian but also a full-blown editor, and one of the best as well. It has last been updated 2011, but AFAIK it just works, so that's fine. Free as in free beer.

You can also use JSynthLib. It's Java-based, so you should be able to get it to run on a Windows or Linux machine as well. I must admit I had trouble doing that. I must also admit that I don't like it very well - it took me some time to get it to work as a patch librarian, usability seems suboptimal to me, and it is not very reliable in catching bank dumps. But it's also free.
