Here is a kit to replace the old 5.25" with a 3.5". No muss no fuss just put it in.

I haven't tried to make a EII+HD boot from a 3�" drive but the EII+HD will boot from the 5.25" floppy if the disc is insertet at bootup. With a compatible 3�" floppy you should be able to boot from the floppy too. Therefore, you need to find a compatible DS/DD floppy drive like a TEAC 3.5" drive FD235HF-A529. Furthermore, you need to set the correct jumpers on the drive. Ask Rob at Emulator archive for the jumpersetting schematic. At last, you need to be able to copy the operating system to the 3�" floppy by formatting the floppy to be able to boot from it.

I recently placed a 3.5 drive into my EII + HD and it does not boot
from the 3.5 it will try to load but it will just prompt OS version
and never complete the load. If I boot without a disk in the drive it
will load fine from the hard drive then when I try to format a 3.5 it
will prompt me through until it needs to read the OS from the drive
then it trys to spin the drive but nothing happens eventully it will
return the error cannot read floppy. I have tried several different
os disks. Is this a disk addressing issue ? Has anyone ever got a 3.5
to work with a EII + HD ? please let me know how you did if possable.
