If you can't sync them in any possible way, you might want to do a 
sync-kit, where you put impulse machine on every pad and trigger it 
once on a pattern. Now put this pattern at the start of the song (if 
you use one). Now you can record every pad separated from Md without 
any sync and sync them later on with impulse-trig at the start of 
every file. Hope this helps somehow your problems.
