OK the save saves what is in the memory at the time of saving. If there is already contents in there, the save will save that. And keep saving it. It may be that the reset makes 4 copies (Ich weiss nicht) but one way ahead might be to test ... what happens if you change the encoder groups of a given preset ... does the save record the new state? If it does, then what difference does it make what the control does so long as the ones you programmed work. Take Miniak. I have programmed P1: EG1 for Osc 1 P1: EG2 for Osc 2 P1: EG3 for Osc 3 P1: EG4 for voice params. P1 == preset 1 EGn == encoder group n (1 .. 4) Now, in my case some of the buttons do nothing. For me I used Mark's software with Bryce's tips ... and the blank ones have an empty space in the configuration. The who system is then backed up to sysex, and stored in my webpage, on my home PC, and in the files section. It has been used successfully by others, so I can easily put my BCR (or another one incase it breaks) back to the config. There are a couple of videos on how to use Mark's software in the links / files section. If you have a PC, and USB cable, this may be a really good way to do it.
