"Align the holes"? If you DRILL first, they WILL be aligned! Or, tape adjacent edges of the negatives together so that the "holes" are aligned on them. Then fix the double-sided photosensitized blank between with some double-stick tape, etc. Expose both sides, then develop/etch as you do a single-sided board.
