Yeah, Eagle can be screwy sometimes. I don't think I've encountered exactly your problem, but I've only been using Eagle for a month. My only suggestion would be to totally delete the part in the schematic and add a new one. This isn't as bad as it sounds, since all the connections should remain in place. Just make sure that they all get re-connected. This often requires moving the part and nets more than once in the schematic.
