Another thing to try is to tape *three* corners, not two. The extra tension helps hold the seam centered on the thickness of the board. Not that I've ever done that; my TT paper is too opaque to line up that way. I've pre-drilled target holes in the PCB and poked matching holes in the TT paper to tack it down in the right place, with some success.
