AVR Studio as suggested is one choice.

AVRDUDE programmer is another. You can get a GUI for that.

AVROSP II is yet another.

I use a "Keyfob" type programmer loaded up with the files
for production (ie anything more than 2 or 3 boards)

The STK-500 makes a pretty good programmer, and you can drive it from the
command line to set fuses etc.
The AVRISP same, only smaller.
