the Atmel documentation calls for higher value pull up or pull down resistors, usually 20K. however 10K work fine. But 1K is a bit low. I'm still not understanding what noise you are having. If it is digital in nature is it noise?, or Do you have your external interrupt being triggered because the port is set as an output?
