I know this is a really old post but I thought I would reply
anyways. I too experience the same problem, and everyone I know
with this keyboard does too. It's normal I guess, I have kinda
grown to like it cause it makes it seem more nostalgic!

This has been a know problem for many years. In the Tips & Tricks
section for AN1x-list here at Yahoo! Groups

http://launch.groups.yahoo.com/group/AN1x-list/files/Tips%20and%
20Tricks/

you will find and HTML doc: tt_audible_pop_click.htm

"AN1x Makes an audible "Popping" & "Clicking" at Startup"

This documents the steps I took to have the problem corrected by
Yamaha while my AN1x was still under warranty. I'm uncertain how
many others had the issue addressed by Yamaha or what it would cost
for an out warranty repair. You will need to contact Yamaha Customer
Assistance and inquire for yourself. My reasoning at the time was to
have the problem corrected before it deteriorated further. I've
experienced no further issues in the years since...

Hi Chili & Group -
You're on to something which I've forgotten to mention --- when I fire up the
AN1x some strange things can happen until I move the pedal I have mapped to
scenes. For instance, I'll turn it on and a very strange morph may come out
when I first touch a key. Then I wobble the pedal to full on or back and play
again - the sound now sounds like either of the 2 scenes. I think the software
gets confused on boot as to what the controller's status is. So it becomes a
bit like a car: after you get in and turn on the engine, test a few of the
systems to see if they're working OK before pulling out.
