I don't know Cakewalk, but with Cubase you can select the ports which you use to sequence, right now i'm using a SB Live wih which i can use it's own GM set and it's MIDI port to connect to synths and stuff. The setup can be really simple cq easy connect the in & out of the main synth to the soundcards "midi-port" using the right cable and any additional synths or modules using the through of your main synth in a "through -> in -> through -> in" fashion.
