Again..don't know it this will help you but in my experience...
I choose a patch in an1x editor. It gets sent to my anix as well. I edit it. I save it (as you did) by the buttons on the lower right hand side (save). If I forget and go choose another patch to play with a pop-up window mentions I "still haven't saved this..save?" and I check yes...at this point I believe it usually asks where to save it, if it is one scene it asks if I want to save to "1" (defaults) or if it is the whole patch if I want to save to...then it shows the current patch number. I say yes and it is saved. If at this point I picked file->save I think I would have saved it fine the next time I went in.
What I can do is check, but better yet if someone else here knows or has the whole procedure, PLEASE post it!
If I don't see someone answer your questions I'll take a pad and pencil and double check all that I do and let you know...
In the meantime...could it be something else? What you describe sounds like what I do...with different results.
