I was able to recreate the problem as described and arrive at a
solution.
I created a Voice with two similar scenes but with different Ctrl
Matrix settings. The 1st Scene had PB Up and PB Down
assigned to the Ribbon X controller - the 2nd Scene had Filter
Cutoff assigned to the Ribbon X controller.
I used the Scene Store to copy 1 -> 2 but the previous Matrix
Ssettings were still in effect (just as you described.) After
scanning the Data List and Owener's Manual for awhile I found
the answer on Page 99 - "Scene Store loads the data into the
Scene edit buffer, so you will need to perform a Voice Store
operation to store the Scene parameters as voice data." This
would explain why you "find a higher percentage of success
when I have recently saved the patch" (as stated above.) Once I
saved the voice data as described the new Matrix Settings were
in place - double checked by issuing a program change and
then returning to my test voice.

I'm unable to recreate this problem. I've used a factory preset in
UNISON mode and changed it to SPLIT mode. I was able to edit
each Scene of the split independently and the Voice auditioned
correctly. Can you provide examples from the factory presets or
upload one of your own voices?
