I wouldn't have opened the unit for a delayed sound after changing the preset...if the unit works, it works. A slight skew in a board unless the board is broken or disconnected would not make a difference. From your description it is difficult to tell if the unit is working properly. I seemed to remember (I sold my board a year ago but still have an PLG AN board in my CS6x) that there is a couple of second delay between the time you enter a preset and the time it is available to play. Maybe you are not waiting long enough or expect it to be immediate. If this is not the case, I would start with a simple single layer preset. Change to it, wait a couple of seconds and play. It should be there. Verify you have full polyphony....10 notes play at the same time and when you go to 11, the first note goes away. If it all works normally after a couple of seconds (2 to 4 seconds) it's working the way it should. If it cuts out after that, make sure you are not overdriving some amp to cutout, use the headphones. Make sure there is not an loose connection in your audion chain.
There are two or three possible scenarios in a synth design that could possibly cause a delay, a slow microcontroller due to a clock on the controller board not running a the proper speed (something you can not fix yourself); preset memory corruption (a factory reset will restore factory presets but may loose custom ones) and a bad output audio amplifier (saturates intially, you can test another audio output like the mains).

I opened it up and the only thing I can notice is that there's a small circuit board sitting a bit askew on the main circuit board.
Could that be the reason?
