Personally I have a kit of wires that are all colour coded by length:

This is great for speed of build and neatness as all the shorter wires 
are stripped and bent to exact multiples of 0.1".  However, it does mean 
that the colour coding of my breadboarded circuits bares no relation to 
the actual electrical connections themselves.  Still, it works for me - 
and just the fact that the colours are mixed helps the eye to follow 
different connections.
