Flashing LEDs are always a challenge to  supply buss noise.

1. Try low current (or ultra bright) LEDs. They will look good at 2 mA.
2. Tie the return side of the LED(s) to the PCB power entry point with a
separate trace.
3. Bypass any driving IC with extra 10 uF caps and *consider* powering
it off separate supplies.

In my experience, number 2 is the most important.
