I also had severe AT issues after I hade done the TKC upgades. I spent a long time trying to trace the problem. In the end it turned out the one wire to TSB2 as broken. The plastic was sound all the way to the solder - the wire had broken inside and this wasn't visible!
Try gently moving the looms near to the solder points... see if you can make the symptoms come and go.
