Maybe it's the mod depth control - does the wobblyness change when you
adjust the LFO speed? Probably not, because you'd have seen lots of
phantom MIDI events when you recorded the output.

Well, grab the workshop manual, a Philips screwdriver and a cup of tea.

Have a look around the slider for the tuning, and the connecting cables.
Dry joints are fairly uncommon in that area, but I wouldn't be
surprised. Really you need an analogue meter or better still an
oscilloscope to track down crackly intermittent pots. You could remove
the tuning slider and replace it with a pair of fixed resistors, to see
if that helps it.
